I have to install a flipper mechanism into my Split Second. Never done this before. Do the hex screws put tension on the bat or are there holes in the bat?

The screws "bite" into the flipper shaft and lock it into place; there are no holes in the shaft. Tighten the screws just enough to barely grip the shaft and check the final position of the flipper bat (from the top of the playfield) before reefing down on the screws; also make sure the flipper bat moves smoothly through its whole range of motion. If you make a mistake you'll need to file off the dents the screws make in the shaft otherwise when you try to reposition the shaft it will tend to shift back to the old position.
Be sure to leave some space - about 2-3 thicknesses of an index card - between the flipper pawl (crank) and the bottom of the flipper bushing so the assembly doesn't bind up when the flipper moves.
