Problem solved. It was missing a diode. I pulled the pin out of the moldex connector, wired in the diode in the correct orientation, and repinned the diode leg into the molex. Plugged it in, and everything is now working fine.

Whereas the problematic one doesn't. Presumably someone clipped it in
the past.

Can I just clip the wire, somehow attach an in-line diode, and recrimp
the model to the diode lead? Or do I need another small piece of wire?
Any recommended parts for extending/crimping this?
I don't know why you think this is a diode problem.
The only thing I see in your photos are connectors.
I have never seen diodes placed right next to a
connector on a pinball machine.
