A46 is quote old, so you may want to update to something newer.

I believe that was a bug in A46 where each and every time you packed
your message bases it would add a blank to certain messages. I think
has been fixed in A47.
I've had the same issue in a46, and boy is it annoying! I haven't
noticed it getting worse since I upgraded, but I'm not entirely certain because there's still a ton of white space in my message base. I'm
curious to know if there's a way to get rid of all that, short of
purging the entire message base and rescanning. Any ideas?
You'd have to do that for each and every message, so it would depend on how many messages you have which method you'd prefer to take.
Whew! I've got ~20k messages just on fsxNet! (o_O) I don't think
they've all got the white space issue, but...that's a lot of messages
to scroll through...
I'm still thinking about doing a completely fresh install of PiBBS, anyway. If I do go that route, this problem would be solved.
