Ok, I think I've got this ironed out fairly well. This will work for any software that you compile in Haiku that is NOT a Haiku .hpkg packaged software...
Move the installed binary;
mv MagiTerm /boot/home/config/non-packaged/bin
Now you can run MagiTerm from the terminal, but you might want to add a shortcut to the Haiku desktop;
ln -s /boot/home/config/non-packaged/bin/MagiTerm /boot/home/Desktop
Now you have a MagiTerm icon on your Haiku desktop, but you might want to add it in the Deskbar [Haiku's Start Menu];
ln -s /boot/home/config/non-packaged/bin/MagiTerm /boot/home/config/settings/deskbar/menu
Now you have a MagiTerm icon when you click the Haiku leaf in Deskbar. :P
You COULD move the bbs_list.ini file from /home/boot to /home/boot/config/non-packaged/lib, but I'm OK with it live in my home directory...
Now I have a fully installed MagiTerm with Desktop shortcut and its in the Deskbar Start Menu... you can also put it in, say, a BBS folder of the Deskbar... and/or sort other Applications as theres only one Applications folder.
