When using the Synchronet default command shell, the command is 'A'. A shown on the "Reading Messages Menu":

A Reply to last message

But you didn't specify where you're reading this post you want to reply to. <shrug>

If you're referring to the Synchronet class command-shell reading messages prompt, 'R' was already taken for "re-read message". So, now you understand the logic. Other command shells do reverse the 'A' and 'R' commands when appropriate for mimicing other BBS software behavior.
